I want to put AVI tags in my file, such as the author and title etc. But when I use submux and create a new AVI all that tag info is gone, if I attempt to direct stream the audio and video and save it with the tag info on the newly muxed file with the subtitles then the next time I play it I lose the subtitle stream.

That's the same information you can put in if you find the file in explorer and go to it's properties (alt-enter), right? If, like me, you can't enter in the information for an .avi file, I believe that renaming it to .mpg, entering the info, and renaming it back to .avi might fix your problem. At least, I know that it does keep the information with the file when you enter it like that, but I don't know if it suits your needs. Hope that helps in some way.

I tried going into explorer and doing properties on the file (Win2k) and it does have a panel where you can edit some info, but this info never shows up in Windows Media Player. You can only see the info if you view the properties on the file in explorer. Windows Media player shows everything blank and doing properties on the video within WMP also shows the description blank. The only way I can get the info to appear is using Nandub's save (But resaving the file drops the subtitle stream) and I tried using two other tag editing programs with no luck.
